    I take it you are talking about grinding/scratching noise rather than thumping noise. Check "dust" or whatever guard behind harmonic ballancer. Same thing happened to me. It slipped off while I was taking the ballancer off and I didn't push it back on properly. Same thing. Idled fine for few minutes than noise very very similar to yours started. Guard slipped off and was rubbing on front timing cover.

    This is how I fill my cooling system, haven't had a problem.
    Remove the bungs in top of radiator and thermostat housing, turn the heater controls up to hottest setting.
    Fill radiator through the bung hole, as soon as it is full, fit bung, continue filling through bung hole in thermo housing, as soon as full fit bung. make sure water bottle cap is on before driving.
    Take for a drive till temp gauge shows normal and heat coming from heater, drive home and park and don't touch overnight.
    Next day water level in bottle should be at correct level, too high, siphon some out, too low add, works for me and is how it says to do it in the workshop manual, good luck.
    As for the noise it is hard to tell, remove the drive belt and spin pulleys and tensioners by hand, feel for roughness and listen for rumble. How long was the water pump dry for during head work, have you used Coolant? Could also be the fan bearing in the Timing cover, see how to fix on Forum, Regards Frank.

    yea im assuming its a bearing or pulley noise. the water pump is brand new so im hoping/guessing its not this. yes im using coolant. i know the belt tensioner was a bit churpy before. noise seems louder near alternator or just behind the housing that holds it. the alternator is only 1 or 2 years old though. ill check the dust cover too when i get home. was really hoping to drive it to work today. bit peed off.

    isnt the thumping noise just the injector pump ticking? i hope there is not another noise you are hearing that im not

    check your lash caps, check you didnt leave a spanner in the rocker cover (Im not even joking Ive seen it 3 times) and check the tensions on the bolts on the pullies

    slack off the AC belt as well.

    i am missing my 17mm socket. hehe. the lash caps were in pretty good condition. must be the tougher ones. but ill check again when i get home. i thought the thumping was maybe big ends wearing. had that noise for a while. cant remember how long for though. i only noticed it when i read up about it the first time.

    ill go through all the pullies, bolts, tensioners tonight. the aircon belt is new. so possible i put it on too tight. but sound seems to come more from alternator water pump side.

    slacking the ac belt is to elminate the AC running gear.
    if that doesnt fix it pull the serpentine belt and go again see if that quiets it.

    It probably is just normal noise, but I'm not "qualified" enough to judge . Different recording devices amplify and distort certain frequencies when recording so it may sound different than it actually is. Mine has same thumping noise. Never saw any problem developing from it.

    As experts above mentioned, try with belts off that's how you are going to narrow it down.

    Do you guys actually mean take one belt off and start the car and then put back on and take other belt off and start the car?

    Ok started the car, both belts on just to see and noise is there now wven with cold engine. So somethings happened while i drove it last night.

    Def one of the pulleys on serpentine belt. With it off it runs quiet
