hi everyone,
I’ve got a number of cables running to the battery which is making it difficult to close the cover. Are there any reasons why I shouldn’t cut a neat hole into the cover to let the cables in and allow the cover to close properly?

If the cables are long enough, Try going to the corner, next to the guard, and cut a small “V” right in the corner.
It looks a lot better than cutting holes in the middle of the lid or compartment wall.
Just suggesting.

No reason. Everyone else does. You can use a round file or a Dremel. Just be sure that the wires don't chaff.

Use a consolidation point external to the battery case to minimise the number of cables you directly attach. 
And remember that earth cables must attach to the earth studs external to the battery or the BMS will be unable to manage charge effectively. 
I do the same as Drive safe and have a small slot in the cover near the wing,  also allows easy removal of the cover and retains the OEM look
