Bonnet alignment, maybe some under bonnet insulation has come loose, possibly doubled up under itself, making a thicker section right on the wrong spot! ..

Is the under bonnet insulation still intact?, can you see the bonnets frame?
I'm pretty sure that the bonnet cover itself is aluminium, but the frame that supports the clamshell is steel. Maybe if it's rusted, it may have distorted just enough to push on the hose?
Good thinking but none of these conditions apply: There is no rust in the bonnet frame. The soundproof lining has been replaced and is not sagging

As stated before, I'm inclined to think the hose installed when the engine was changed was not the OEM version, but one with a greater rise. Only when I replaced it fairly recently with the OEM hose did this problem arise. This can be fixed if I can find a different hose or fit a longer alternator belt because the existing one restricts the ability to swing the alternator clear of the hose.
