When you are in firefox 3 go to Bookmarks -> Organize bookmarks -> Import & Backup -> Import html and navigate to your bookmark file.

Everything should then be OK, you may need to rearrange them though (can't remember)

Thanks Martyn - that is what I have done so hopefully the link to the imported bookmarks will remain when the next upgrade comes around.
