Have not had this problem on the D2. Had it on a Prado once but the fob locked the doors and reset the alarm.
ONly thing I can think of that you have not posted but you may have already tried is to let the alarm run then lock the doors using the key.
If that does not work then open - close - open with the fob.
Can't think of anything else sorry.
Can you tape down/disconnect/put a brick on the alarm switch under the bonnet?
Before I drive out there again can anyone else offer any suggestions?

If you have a charged battery you can place in it do that then I would follow LandyAndy's suggestion of removing the horn fuse.
That done, connect the charged battery and start it up. Run for a minute or two and then shut down and exit as normal including arming the alarm with the fob.
Then enter again using the fob and start up. Shut down then replace fus and start up again.
Can't think of anything else at this stage.
Have you tried completely disconnecting the battery ?
I would disconnect the flat battery and either replace it with another, even if a temporary replacement to get you home, or just disconnect and attempt to charge it using jumper leads & alternator of another vehicle.
Then re-connect a charged battery to the vehicle and see if things will return to normal.
Even when a battery goes flat when left for a while, it is usually not "fully" dead flat, and the low residual voltage may not be allowing a re-set of the alarm.
When I was working up north, I returned once to a pretty much dead flat battery (I had left the UHF radio on for about a month). When I tried to get it going using jumper leads, had pretty much the same experience as you with the alarm. I took the battery out and replaced it with an N70Z (was the only thing I could get hold of in Kal on a Sunday). Once new battery fitted, end of problem - the alarm re-set using the fob.
I'm still running the N70Z - the original battery is re-charged and sitting in the shed as a spare.

this is what i had to do;
insert key into lock
turn to the left with right hand
pull down pants with left hand...
seriously i had to
unlock car with key and open bonnet. pulled fuses for alarm siren and horn (to keep the noise to a min so wife would hang around:) close doors
then connected my optima to main battery while wife held down bonnet switch (indicators going crazy so alarm activated, nice and silent)
tried key fob buttons -but nothing. wait for alarm to stop (could see the dash LED was flashing normally)
entered EKA code and bang ALL RESET [biggrin][happycry]
started engine. V8 never sounded so good [bigsmile]
