From my perspective, sealing the cap down allows dust/water into the cabin under the carpet but hopefully no further. My preference is to stop it at the same place that the original winder would have, before the cabin. I will not be just smearing silicone around the cap.

Your perspective is off :)

The winder doesn't seal to the floor it seals to the grommet through the floor...

Then the cap closes the top

As you can see the grommet seals the floor underneath as well.
