Changing the air filter on my newly purchased D3 I discovered this sitting on the top of the filter. Luckily there is a screen on the MAF otherwise I'd be pulling all the ducting to the turbo out just in case.

Hmmm mystery nuts....its like all those "extra bits" you get in an ikea flat pack!
Once when doing a major service (timing belt) on a vehicle of another make, I was somewhat distracted in the driveway and lost a bolt. Not to worry, it turned up 3 weeks later lodged in an intake valve. It had rattled around in the head until it had been sufficiently peened down to a size it would comfortably slide into the open valve. Thankfully the motor in question is a non-interference design, so no valve meets piston action.
I'm now like a scrub nurse in reverse. I count them out and I count them back in again.
Should the filter be discoloured on the top like that?

"Bonus hardware" is the industry term for that. Seriously. When I worked at Holden's Engine Company in the 90s we'd get a few of those coming back regularly. Typically a disgruntled/bored/evil employee would drop a nut, bolt, similar down the intake and then bolt it all together. First time you gave it a decent fang the increased airflow would pull it into the engine and you'd have one unhappy customer...
Does make you wonder how it got there in your case. Got a snorkel? Maybe someone 'posted' it?
I recently bought a mid-sixties classic car with twin carbs. In each of them was an 1-1/4" bolt jammed sideways just above the venturi. Aircleaner attaching bolts. That could have gone badly.
