200 and 300Tdi engines have plastic plugs in them, I have dobbed a bit of Sealant in them in the past, too.

Yep, just leave them; should be fine. It is a long time since I rebuilt my 2.25D, but I seem to remember (like others have already mentioned) that the bearing outers block the hole nicely. I've never had any oil escape out through these holes (it's too busy escaping from other places). If it worries you, a small plug of silicon or something easily removable probably would do no harm. Perhaps somebody might know (or perhaps I should have read this thread more thoroughly), but aren't those holes useful for driving out worn bearings when the time comes?
