When i said car was missing/chugging smoke, also has knocking noise in time with miss/chugging, thought valve hitting but all timing is lined up, unless cam or crank sensor or something stupid like that and as said before that was strange that didn't happen straight away, then thought mabye it was dodgy diesel.

When car is running with missing/chugging going on as we'll as knock noise, the air box is making a knocking/popping sound from that area as well. Not having to much fun with relatively new car purchase if anyone has any ideas would be greatly appreciated.

Broken valve spring or collapsed lash adjuster is my guess at this point.

Hello,
I have another idea, still thinking its mechanical after the recent work.
Did the head have any material removed from the fire face? The reason I ask is that the valves run close to the pistons. If material is removed then it is normal to cut the valve seats to regain this clearance.
Also what head gasket is fitted? 3 hole being the thickest at 1.35mm and 1 hole at 1.27mm.

5 or 6 thou was taken off the face just for skim, the gasket used was the 3 hole 1.35mm. running out of ideas, anyone?

Mate we are not going to be able to guess whats wrong with it
You have been given many suggestions go back and check them all (I would take note of Justins suggestion)
When you have checked all these things report back, you are the only one at the vehicle so have the greatest amount of knowledge of the situation.
I presume you had the rocker cover off have a look at the valve train
Also get a hold of some form of diagnostic equipment and see what is going on

Hi all of above suggestions have been looked and none are the fault or cause, head was skimmed with all new valves, stem seals injector, harness the only thing that wasn't replaced was the injectors has had new o rings & washers as well. Thought might of been fuel cause ran till low fuel light was on and was told not to go below a quarter of tank & that's when started playing up. Thought something could of blocked the injector or something stupid like that.

Someone told me that the egr could be causing my problems, if blocked causing exhaust gases not to recirculate but pump up past injectors to get out & out the exhaust without being burnt off properly, could there be any truth to this theory?
