That's the wading plug hole. You only fit a plug in there before you attempt water crossings deeper than about 30cm. It'll be fine as it is.
Was underneath my vehicle today and discovered a threaded hole going into transmission looks like I can see the flywheel imside am guessing should have a plug there.
What damagemay I have done as have been offroad now a couple of times and only discovered today had no plug in there, should I be thinking about removing gearbox to check on torque converter and flywheel or what.

You want it unplugged as a general rule to allow any oil etc to drain out so as not to get on your clutch. There should be another one at the base of your timing belt cover, same deal
My fathers S3 had a bracket bolted to the bell housing with the plug screwed into it when it was new.
The wading plug should be screwed into the bellhousing nearby unless its dropped off.
