Yep, 98-110 is a 300Tdi 110 wagon and it's white! And there are relays and some electrical connections in the battery box.
I'm just finishing a battery box mod as Old Bushie described; mine is bolted in since my welding is not so good. The base of the box is level with the side skirting.
Back to camel_landy's comments. If you flood the battery box covering the terminals, then the battery would short and discharge. And quickly discharge completely in the case of an AGM (Odyessy, Optima) type of battery. Or am I missing something?

Errr.... How long do you intend keeping the vehicle under water for??? 8O
Even if it's a long river crossing where the truck is submerged up to its windows, you shouldn't have a problem... Just drain the water out when you get to the other end.
If you want to get technical... V=IR. Although water can act as a conductor, the resistance is quite high so the loss is fairly minimal.
If you're still paranoid about getting the batteries wet... Just make sure that you've got a decent seal for the lid. Having a good seal here won't prevent water getting in but it will certainly slow the ingress down.

I wouldn't worry about water getting into the battery compartment - unless the water is salt water.
Salt water and lead-acid batteries are bad news. Lots of submariners died from the production of chlorine gas when the salt water reacted with the sulphuric acid.
