Have you tried a lever between the front housing and the back of the crank pulley? There can sometimes be a bit of endfloat in the crank, which will cause the crank to move in and out when, say, the clutch is pushed in etc.
The fan blades are quite close on mine, and it wouldn't take much to hit them I don't think...If the endfloat in the crank is a problem, I THINK you can fit new thrusts in situ? I know you can in a Tdi...
It is very rare to have the water pump shaft move that easily and NOT leak. The shaft is pressed into the bearings and is also in the impeller. If it were that loose, I would suspect the impeller would've come loose on the shaft/ stopped rotating by now
