Probably a little off base, but have you checked the engine and gearbox mounts? They are obviously not going to be temperature affected, but if broken or cracked they could be causing things to move under load and have something belting into something else.
Unlikely in your case, but it's a quick & easy check and a cheap fix.
my gut feeling is gudgeon pin but as dave says it doesnt make a noise all the time.
the thing doesnt make a sound out of place when it is running below 80 deg
the mounts are almost new and fine.
clutch assembly is almost new
there was no crankshaft end play when i checked it 20,000k ago but will check that again as soon as i can.
will get the guys at mr to have a listen when it is in there getting the suspension bushes done on thursday...

My D2 TD5 did the same recently.
Grinding and thumping noises when it felt like it but not constant.
Turned out to be a worn flywheel, spigot bearing and clutch.(double inertia type)
But mainly it was the flywheel.

now theres a thought, a cracked flywheel bolt or pressure plate bolt could just about do it.
i'm going to see if i can record it....
that way any interpretation evades my deafness and inability to describe it correctly :p
Remove the engine oil filter, cut it open (not with a hacksaw) remove the element then put it in a vice and tighten to remove the oil then check for metal. This should be done every service for peace of mind.
My money is on the thrust race especialy if its a LT95 they are a turd of a set up the collar they run on the input snout wears and causes probs and the support collar the thrust race is mounted to if the same as the V8 is plastic and usualy cracks and flogs out allowing the thrust race to move freely causing the noise best of luck with it dave
