A Clogged fuel filter. I'd guess fuel demand would be higher in 2/3 and perhaps it's ingesting water through a flooded fuel filter?
Air leak at fuel filter head. Under higher engine loads - perhaps it's drawing air through a small leak in the fuel filter head.
Could you have damaged a fuel hose during the transfer swap, perhaps a small crack is letting air into the system.
