Why wouldn't you?! I think you would only be weakening the chassis and it's rigidity.
Anybody left the crossmember that passes under the transmission out of the chassis .

Without it the chassis rails will flex, steering will become vague, transmission and transfer case will be at risk of falling on the ground...and chooks will peck down your dunny...
Just because the nuts/bolt heads are awkward and the holes rarely line up is no reason to take the Easy Way Out !
If the c/m won't fit back in 'cos the rails are too close , you can spread them with a scissor-jack and a length of wood.
Im about to do the exhaust ypipe on my 89 model . Down the back yard Ive a 86 model (dead) with a t700 box and jeep tfer case fitted which the crossmember has been left out cause it wont fit under the conversion . Made me wonder if its a waste of time refitting it an the 89 model.
...and your outdoor dunny is still standing ???

Look, I can't figure out why they put a damn crossmember there anyway.
It weighs a tonne , prevents you from changing trans oil , needs immense effort to move.
They should have just left it out. The car would be lighter, cheaper to produce, servicing easier.
Come to think of it , there must have been SOME reason they went to all that effort.

you dont have to remove it totally from the chassis.
you will probably get away with unbolting and rubber mallet it along the chassis until you have clearance.
Thats what I did when changing the transmission pan. might be ok for your exhaust too.
Getting Close Superdag, what actually happens is the Roof starts cracking off A la old 55.Been there done that on an old 2 door .When the rain starts coming in you will no why !
The centre xmember is part of the structural integrity of the chassis. You would be comprimising strength if you left it out. Ever thought about why its such a tight fit?
They are very easy to remove! Use a bottle jack and a block of wood and spread the chassis slightly and the xmember comes out very easy and no sweat! Do the same to put it back in!
Under new RWC laws in Victoria a xmember that has been belted with a hammer and dented is unroadworthy!
