Yes the rubber should be higher. There should be atleast a few mm's gap between the hole and rubber. Sounds like they are due for replacement.
Also check your exhaust mounts and flex pipe in the exhaust near the turbo. When the flex pipe gets really old it stops flexing and can make the exhaust vibrate more than it should. The exhaust mounts obviously get softer with heat too.

Funny you should mention the exhaust. I was only thinking today that it might be rubbing under the car as when I fitted a mid pip silencer replacement that the whole exhaust moved over and the down pipe didnt give at all. I can see where one of the mount bars has rubbed a little on the transmission so I have strap it away for now with some wire to see if the vibrations disappear or not. I have been wanting to replace the downpipe with one without a cat in it so this may as well be the excuse to do so. Will let you guys know the results with new engine mounts/downpipe as soon as I order/fit them.
    Thanks for the assistance!

Turns out it was the exhaust vibrating on the transmission. New down pipe moved the mid section to a much better position. Will still be fitting new engine mounts though.
