Check the earth lead is tight at the motor end and do usual terminal checks.
If the box has been out the battery may be little low on charge.
It may be worth putting it on charge over night.

I've just refitted the manual gearbox of my discovery 2 td5 after putting in a new clutch and am now getting flashing M and S warning lights in the dash.
Have tried searching on this but of course could only find issues relating to the auto box known issues.
Let me know if anyone has any idea what this is.

Hi, was by any chance a nanocom plugged in lately? ...cos for those lights to be active it should be set as auto in the BCU and nanocom used to alter settings on it's own.... when you put ignition on do those warnings stay on for the self test then start flashing?

Thanks guys, charged the battery but didn't work. Nanocom has been plugged in lately but only to change the injector codes as I have also done an engine swap.
The lights don't come on for the self test, only start flashing after self test.
As long as they are flashing those warnings are triggered by the BCU that's for sure, double check to be set on manual transmission and if it is i'm affraid it's fubar'd

In the BCU settings as well as checking for auto/man it will have a setting for low battery warning.
The low battery warning are the M & S lights flashing.
There is two setting for the transition to look for, one for the ECU and one for the dash configuration.
Double check the charging voltage also just piece of mind of knowing where the fault is, BCU settings or charging fault.

AFAIK the only low battery warning in BCU settings is for the keyfob battery and it has to do with the alarm led... on a manual the M+S lights are not supposed to come on whatsoever, they will flash if the battery is low on an auto but that's cos the EAT ECU is sensitive to low voltage but not a default setting
