Basic engine , the main difference is in the stroke .

4.6 ltr crankshaft gives a longer stroke and has shorter conrods than a 4.0 ltr .

The pistons are different but can interchange depending on the compression ratio required , the rings are the same .

There are other differences that are mated to each as in autos , ETC .

Also the blocks were graded differently in the factory, with the 4.6 getting the most uniform wall thickness - though not needed to know if your rebuilding one, but of you can get a 4.6 block is reassuring.
The camshafts are different too.

I understand that new blocks are getting very hard to come by these days. They only exist on somebody's shelf somewhere.
