It's all to do with the way you want to warm the air up, the water going one way through the heater core polarises the air so when the warm polarised air leaves your heater the warm air heats your left leg and leaves the right leg cold.
If you change the direction of the water the air gets polarised the opposite way and both legs remain cold.
