What are people doing for rubber between the roof and the body?
Is there a aftermaket source or should I just visit somewhere like Clarke Rubber and find a suitable profile there?

A source that is always good is Scott's Old Rubber - I think they are now called Spectrum Rubber Scott' Old Auto Rubber Catalogue
They also do Bailey channel for the sliding windows etc.

Nothing special about those rubbers - all of the people mentioned should have it, although if you don't have a sample, Four Wheel Drives amy be the simplest.
