The major problems will be if the S3 was originally a six. The six cylinder engine is further back, and while it woould be possible to fit the four, it would not be a standard installation. The radiator would be a long way from the engine, so that fan and hoses would present a problem. While the engine could be mounted in the standard position, this would mean significant chassis modifications and the floor and centre section of the firewall would have to come from the swb. And you would need a new rear prop shaft (front one off the swb).
If the S3 was originally a four, the only problems would be reversing the changes made to install the Holden engine and either fitting plumbing for the S2a clutch or swap the bell housing etc from the S3 box (or use the whole box).
