There is only 1 hole in the flywheel for the bolt to engage. Remove the bolt and use a small screw-driver to locate the hole then fit the bolt. You may need to rock the shaft back and forth a little to get the bolt to line-up exactly.
 
Edit: On second thoughts, that bolt is only meant to be used to set the camshaft timing and is not likely to be strong enough to lock the crankshaft to loosen or tighten the front pulley.
