For what it is worth, last time I had a severe knock in mine, it was a loose alternator!

Along the lines of what Flagg and Lokka said, have you checked to make sure all ancilliaries are free from slop? Any fasteners missing?
Did you put Loctite on anything that could rattle loose in the flywheel housing?

I couldn't see anything loose when I checked, while under the car I found that two of the propshaft nuts had loosened, but seeing as I was getting knocking and vibration while stationary, that's not it. Definite blowby - the chuffing from the oil filler and oil spatter underneath the bonnet above the dipstick is testament to that. Everything on the flywheel side was loctited during assembly. Was getting knocking while stationary and clutch depressed, so it shouldn't be anything echoing up through the drive train from a gearbox or tc fault.
Think lokka is swinging this way in a bit, so it'll be good to get a second set of eyes on it.
By the way, is there an equivalent of a rave cd for the 4bd1? I'm going to need torque values and such when putting it back together...
Chuffing from the oil filler is normal. These are pushing/pulling 4 pistons at 1 litre each per revolution. It's only by measuring crankcase pressure that you can determine the extent.
If your crankcase is pressurising, then your rear crank seal will be leaking and your turbo also blowing oil.
IME all diesels will blow some oil out the filler cap at idle. It's only petrols (which pull vacuum at idle) which don't.

For head bolts, lubricate threads and underside of bolt head with moly grease.
Has anyone mentioned a crook injector. Could be squirting instead of spraying. Sometimes that makes it knock etc.
The only time my engine has been knocking and/or down on power was when I had a small air leak into the fuel.
On another occasion strange noises and seemingly rough idle turned out to be the crank bolt had fallen off so the harmonic balancer was hitting the fan!
+1 on Isuzurover for the rough running. When I had a little air leak in the fuel line if felt like it was going to rip itself off its mounts. And it was getting cranky for a little before that.
Also if I take my provent or the old catch can off it will (and did before the turbo) paint everything in oil..
