patch the firewall, and sill/b pillar. rego with someone else who probebly wont look at it anyway.

In that case repair and take somewhere else for roadworthy as Andrew suggested. The sill rust is normally superficial so may be just a clean up with drill and wire bush. I would drill out the spot welds and remove the rolled bit of flat fitted to protect the sill rubbers.
I double checked the mechanics report and the rust I was pulled up for was not in the firewall, its in the seat base:

The passenger sill is rusted as shown in the following pics, but the drivers sill is fine.

All very easy to repair..:)
The sill could be fixed by grinding out the offending side & a replacement flat steel section welded in. As rar110 says, remove the rubber seal first, it can be drilled out & pop riveted back.
