Without knowing more details of your setup, I'd say to keep the clips isolated from each other - yes
I have managed to score a two 60w panels linked as a 120w panel - it folds up with the controller and cables inside but does not have a protective bag - I guess I can find them on ebay.
Now I know nothing about solar panels but I note there is no actual on or off switch on the controller so my silly question is - when the panels are folded up but exposed to light - do the alligator clips inside have to be insulated from each other to stop them shorting against each other or does the controller not send any power through until it detects a battery connected to the clips.

Yes, the action of light on the cells generates electricity. Just needs something to complete the circuit - keep them apart!
I have 2 solar panels set up the same way, I usually place them face to face with a solft towel in between. To prectect them when storing or travelling I have an old sleeping bag, it is a little big but well cushioned. If you need to buy a cheap bag, just go to Kmart, Big W or similar

Short circuiting your solar panel will not harm it, the maximum current will be in the order of 7-8 amps with both panels exposed. (short circuit current should be in the panel specs) The regulator may or may not deliver that current to a short circuit, depending on its design. There is more danger from sparking from light touching than from clipping the two alligators together. Wrapping the solar panels in a dark cloth bag, blanket or sleeping bag would ensure safety.
