Also, having done some home reading the workshop manual. It tells me

    Drive plate - refit
    1. Check that bolt holes in crankshaft are clean
    and dry.
    2. Position spacer, less original shims to
    crankshaft.
    3. Position a straight edge across spacer.
    4. Measure and record distance between gearbox
mating flange of drive plate housing and
    straight edge.
    5. Repeat procedure on opposite side of spacer.
    6. Add the 2 measurements obtained together
    and calculate the average.
    7. Calculate the difference between the average
    figure obtained and 12.4 mm.
    8. Select shims from the range available which
    equal the final figure obtained.
Now I haven't done this and when I reassembled as per Dolphint's post I noticed the shims are both about the same thickness, he refers to a thick and thin one. What do I do? I doubt my local L/R spares shop has the range of shims!
Well Sparky you got me there, I would have put it back the way it was, it would seem that the motor I have needed a thicker shim. Those instructions seem simple enough to follow so have a go at it (PM me and I'll send you my mob no. and I'll talk you through it.) you can even have my spacer, shims and auto flywheel housing if you want, I could do you a swap for your manual flywheel housing if you don't need it.

The Bronze Spiggot Bush sits inside the hollow/hole at the rear of the crank, check both your motors the difference should be obvious.

Thanks dolphinc it's all reassembled apart from the torque converter not fitting, it's just that I've read the 300Tdi overhaul manual and it goes into the detail I posted. I am assuming, based on your shims being a different thickness, that there is supposed to be a certain clearance between the back of the driveplate and the engine itself, and so I am just wondering how important that is before unassembling the whole thing!

Sorry Sparky, I'm out of my depth now, I couldn't say how important it is or why, but I would check it as your manual says. it dosn't sound too hard to do and may save you some grief down the track. You may get away with the shims you have, using my calibrated eyeball (I can measure them properly if you want) my shims are approx 1mm and 2mm thick (ish) It will also be easier to remove the spiggot bush if you disassemble it at this stage.

Engine is reassembled and back in the car, I ran out of light to connect it up, so we'll see how it drives later in the week! I'll ask around about the shims and post in case anyone in the future does this. Thanks for all the help.
