The 3 hole will be just fine and dandy. There is precious little variance in actual real world compression pressures from 2 hole to 3 hole gaskets.
Bear in mind that wear in big ends will also cause piston height changes in some engine rotation situations. Case in point toyota 2.8 litre (3L) diesel engines, after sustaining a big end failure will smack the head with the piston crown while idling...![]()
