The flashing M and S is a sign of low voltage.
The clicking of the motor hints at the same.
Check the terminals are tight and the voltage, maybe it's dropped some reserve with the doors open while you where working on it.

Hoping someone can assist.
I have just replaced the barrel with a second hand barrel and key... (using the replacement key in the original fob(remote).....no problem.... but now when I attempt to start, I have the "S" and the "M" warning lights on and flashing and the vehicle will not start, just a quick click of the starter and then nothing (and the alarm warning light comes on).
I assume the engine is immobilised.
I hope someone can tell me how to remedy this problem.

+1^^^, it seems that the voltage drops very low when you try to crank it and then the immobiliser becomes active too, as long as you hear the starter clicking it means that the solenoid gets feed at the first stage which means it's not immobilised then cos the immobiliser cuts the starter feed... first suspects are loosen battery clamps but if they are tight measure voltage on the battery when you turn ignition to crank...if it drops below 9V the battery is dead or the starter is stuck...try to jump start it with a powerfull battery and meassure the charging if your battery is not old
