If the noise went away when you had the front shaft off, chances are that's the problem, cause the front diff is still turning even when the prop shaft is off, there's just less load on it.

Ever since I've had my D2 manual, theres been this annoying hum in the front diff when doing 60 in 4th gear. You can hear it in 3rd as well but its not as noticable. I thought it was the front propshaft, but I know for a fact its the front diff because i drove it around in rear wheel drive when I got the propshaft balanced. Now this one could be just an anomaly, but a D1 my parents owned a few years back had the same problem. I check the diff oil regularly, so its not a sign of neglect.
My guess is, that it could just be the pinion gear making this noise at a certian RPM of the propshaft. If anyone could shed some light on this issue, it would be much appreciated

only a slight vibration when you push it over 110km/h. When its in 5th gear and its pushed up to 120km/h the hum is back, and there is a slight vibration but its barely noticable.
Try comparing the difference between ... the front diff "lash" to the rear diff "lash"
(If i have got this right) .... the front diff is working backwards, compared to the rear diff and this causes excess wear / load on the pinion bearing of the front diff .... so check for play on the pinion bearing
Also diff noise can be from not being setup right .... (crown to pinion set too high or too low)
BUT then again ..... it could be because of your choice of tyres (A/T's = noise)
Do you have a lift, if you don't, then i'd have the front shaft checked, also as Mike has said the crown wheel if worn or not seated properly will cause a whine, mine has a slight whine, i also have a hum and vibration but mine is tyre related, you can feel the tyres when going very slow a bit like the feel of knobby tyres on a MotoX bike on the tar.
