Nutshell stuff as there has been a lot of discussion already, and all in my opinion as an owner.
They are an excellent vehicle, but they do need to be maintained. The TD5 isn't without fault at all, but it is proving to be a good motor - but make sure someone has loctited the oil pump bolt.
ACE suspension is outstanding - worth every cent. On road it maintains a flat car when in corners and the handling is excellent. Offroad it will relax the swaybars and give you better articulation for even better performance.
You may also find SLS (self levelling rear air suspension) a good setup if doing a lot of towing - though this generally only came with 7 seat packs unless optioned.
Cooling system? Are you sure this is a D2 thing? The cooling system on these are pretty good.
The autos are good also, they can fault into limp on the odd occasion, turn off, turn on to clear. Its important that if you're offroading it in the mud that you clean the radiator pack as the Auto cooler is in the middle at the bottom. If you don't let the ZF overheat then it will be reliable - if you're doing a lot of towing then I'd get an additional cooler from Davis Performance Landys.
Transfer..... the LT230 transfer is probably the strongest part of the vehicle.
I wouldn't fit a p/t kit, I don't believe there are any gains and I'm not sure if the D2 hubs will even allow this.
I think the best D2's were the face lifts and then approx 2000-2001. I have ommitted the approx 02's due to no centre diff lock for 4WDing, and the 99's based only on them being the initial batch.
If you do buy then sus out the following:
*Replace the front propshafts unis with greasable items and make sure these are serviced with the car.
*Have somebody remove the sump and reloctite the oil pump bolt.
*For towing I would recommend a high pressure ATF cooler (see DPL)
*Service history
It sounds like you've done some good searching already, though there is a heap of discussion on a lot of this.
