not sure I can answer all your questions but some more general advice. I went through the buying process 6 months ago on a 06 petrol SE that had 35k on the clock. It was through a dealer so I had 3 months to make sure waranty items were sorted. If you are buying privately, I'd be getting a professional assessment done up front and definately as it's done more than 100k as items are starting to wear at that age and maintenance increases.
If it has a new transmission, that is probably a good thing. Was it replaced with a new or reco transmission?
The engine is a standard 4l ford engine and there are many yelllow falcons out there with 1mil + on these engines. They are a robust engine and major problems with it should be cheaper to fix than the diesel. A mechanic check can check oil leaks, compression etc. and give you an indication of overall condition.
Not sure on the HSE version of the 05 or 06 but the SE had some big differences (coil vs air suspension), leather and a few bugs fixed.
You will certainly get a lot of car for a reasonable price in a 06 HSE. Maintenance costs on Landrovers are high but not unreasonably so when comparing to other prestige cars in similar price ranges.
