While my first reaction would be to paint first, then install the cappings, I should point out that the capping on top of the tub has rivets through the inside 'skirt' of the capping that show on the outside. If you paint first, these will be unpainted. This does not apply to the bits up the back corners, nor to the fuel filler surround, nor the strips on top of the door bottoms, and not really to the bit on top of the bulkhead between the seats, and certainly not to any of the fittings on the tailgate, nor the rubbing strips inside the tub. All of these I would put on after painting.
