Tim has answered the question about grease, it should only be there for assembly, in fact some older drive flanges had a grub screw to fill the oil instead of using grease. Over time the grease dissolves in the oil leaving little evidence.
There are a few threads about re-building and assembling swivel housings and seating the large seal properly. I think you have one running in the parent directory (all the swivels are set up basically the same irrespective of S1 SII or SIII).
If there is no leak behind the stub axle, then it is likely O.K to rebuild the swivel with the stub axle in place. The only real change is that you have to install the half-shaft before you re-fit and adjust the swivel housing/shim the pins.
