In practical terms I doubt there is any difference, since your safety factor should be so large that any differences are irrelevant.
But the eye bolt would be a bit stronger, I would think, in that any side load is resisted by the shank directly rather than having to be relayed through the thread. But a straight pull would be the same except I'm not sure you can get 'high tensile' eye bolts.
The most important difference, more important than nut/bolt is to have the largest pad behind the eye, again, to resist side loads.
