Two things, persistence and when I did mine I just positioned the frame back where it was prior to removing. You should be able to see a shadow (dust outline) on the frame where the bolts were engaged prior to it's removal.

Having taken the driver's door frame off to fit a new lock, I can't for the life of me align the frame to make the electric window wind properly.
Is there a trick to doing this?
I've lost interest with it, for today at least.

Thanks Andrew, but I have tried both those methods already with no result.
Well, perhaps I could've persisted a bit longer, but I was starting to lose my temper. Better just to walk away and try again later.
I think the two bottom bolts on the frame are the problem, it is very difficult to position them and do up the bolts at the same time. It is also difficult to work out where the original bolt position is, as they are hidden.
I may leave it and have another go next weekend, when I can get someone to operate the window while I adjust the frame.
