We are doing the following itinery in Sept 09 in te D2 towing a camper trailer.
Anything we should look out for or take time to stop and visit?

We basically did something like your trip between April and June ( 12 weeks). All I can advise is that you need to be prepared get out of the car and do some walking to really get the most out of it.
All the gorges in the West MacDonnells are worth a look. Allow 2 -3 days to do this section properly.
I'd vouch for King's Canyon too - well worth it. Take the time to do the complete rim walk - amazing.
Olgas - do the Valley of the Winds Walk.
Uluru - the walk around the rock is Ok but we were disappointed that access close to it was not permitted for a large part of it.
Palm Valley - well worth it - again walking needed to appreciate it. Make sure you get there early in the day if you want to camp in at the valley itself.
Hermannsburg was interesting too.
We didn't go further down the Finke river to Boggy Hole and out the bottom end but I hear it's worth a look. ( may not be suitable for your trailer ).
Consider going out to Daimantina National Park - lots of water/birdlife when we were there, it is probably much less now. Quite remote and a good place to get away from the crowds.
You wont be dissappointed with your planned visit. There will be a few places you will miss out on, just because there is never enough time.
The Eastern Macs are often overlooked. Trephina gorge and Ross River homestead are nice spots.
You can take part of the Binns Track from Ross River and head to Arltunga (old Gold Mining settlement) and from there via Cattlewater Pass to the Gemtree for some Garnet and Zircon fossicking. Family and I did this trip last Saturday and was great day trip. If you get tired there is camping along the way.
I believe the loop road is open. Little rain out here.
generally the Loop road is not bad as many make out, so long as you are not planning on hwy speeds. There are plenty of corrugations and some minor washouts at different times of year. But far from difficult.
Some may disagree, but because of restrictions on areas of access, I wouldnt worry if Rainbow Valley was missed.
You seem to have picked the highlights.
There are heaps of other tracks, gorges, waterholes for half, 1 or 2 day drives around Alice.
Have you considered taking in Dalhousie and the Lambert Centre?
For an interesting little bit of 4wding Palm Valley is good.
Standley Chasm is tar all the way and spectacular.
Certainly enjoyed Kings Canyon, but was a bit equivocal about Uluru and the Olgas. Hermansberg is very interesting historically, especially if they open the shed full of paintings by Namitjara. Further south, Coober Pedy was interesting in a quirky way.
