The pedal on a series three with a standard booster sits up higher than the clutch pedal! Maybe three quarters of an inch.
I am only guessing but if your are fitting a series 3 booster assembly to a non boosted unit then you most likely need to fit the complete pedal tower and pedals. Have you done this? Others here will have done the conversion and know for sure. My series three has a PBR in line booster fitted.
