Grab a screwdriver, put the handle to your ear and move it around the engine bay until you have an area singled out for the noise. It could be anything from a bearing, to belt, to tappets to your exhaust manifold.
Isolate it first.

Just lately after we came back from the Ben Lomond Trip, I've noticed a slight tick under the bonnet. It sounds similar to a hole in the exhaust but there seems to be no damage there. It becomes more prominent at high revs and when decellerating.
It's a 300 Tdi Defender.
I may just be being finicky and worrying about nothing important
Another thing that may be related to it, the next day after the trip. It sounded as though a belt was slipping, and I could see a rub mark on the fan belt. Once I gave the engine a good clean with the washer is came right. But it still bloody ticks. It's not that loudWhat the bloody hell is it?
Also while talking mechanics, I poked my head under the hood to check out if I could find the noise and there seemed to be a slight grinding noise out of the water pump. I may just be worrying again
How do I know if/when its buggered? I did notice today the motor was running about 6 degrees hotter than normal, but that could have been something to do with the high altitude
Could it possibly be I smashed another Valve cap? I did valve clearances the other day and found one was buggered. So rather than replace one I thought I'd do them all. Might check that tomorrow

sounds like another exhaust manifold........
check the nuts havent come loose on the exhaust manifold....
i thought only the Td5s had this problem.....
<edit> re-read your post and see you are aware of the caps</edit>
Check the rocker clearances, should be 0.2mm/0.008" and have a very good look at all the valve stem caps, making sure they are still all there and there isn't any brinelling of those that are still present.
I'm paranoid about the buggers these days and just think they are a service item every 100,000km or so.
Also check the exhaust manifold/gasket as Tony suggested.
I have lost a stud in the past, just fell outalthough the Tdi doesn't tend to crack studs as the TD5 does (bigger diameter)

I have to help a mate this morning then I'll spend the arvo sorting it out
We did put a new inlet/exhaust gasket in a while ago. One of the studs was stripped, so upon talking to JC we turned the stud around. So the longer thread went into the head. This worked
But I might still check them all again
i had a ticking noise under the bonnet turned out to be one of the mounting bolts for the air filter had broken causing it to tap the motordrove me nuts trying to find it but was cheep to fix
and sounds a lot quieter hope this helps
Sounds like a exhaust manifold leak to me with out being there.

						I sat in a mate of mines last night, its done a few more k's than mine and heavily tweaked. It makes the same noise, maybe slightly louder though. It's very constant and in time with the engine.
I checked valve caps yesterday and that wasn't it. I'll check the manifold studs are tight when I do the valve clearances again
One more thing to check is that crankshaft bolt is tight. The timing belt sprocket will make a ticking sound on the keyway if loose.

I had a tick on the V8 recently, being partially deaf I could not notice it until someone pointed it out. I checked the exhaust manifold and could not feel any escaping exhaust, besides I also had the gaskets replaced not so long ago.
A length of rubber hose soon detected that the front drivers side port was leaking. I pulled the gasket out and the asbestos coating was blown away on one side of the gasket causing blow by.
[ You say the gaskets were replaced, may be they were fitted back to front and were not fitted correctly to match the port? this is a sure fire way for them to fail quickly]
