Check the auto and transfer case mounts. I had the exact same symptoms and replaced lots of things.
Turned out to be the TC case mount. They looked fine from the bottom. But the trick was to undo the 15mm nut on the bottom on the mount where it bolts onto the chassis and jack the auto and TC case up. The crack through the rubber was evident, so evident it came out in 2 pieces.
This is a quick low cost replacement that may resolve you problems.
Something else I had noticed, the exhaust was closer to the auto sump than I was comfortable with, this can be adjust pretty easy though.
I assume the vibration has not been around since you bought it, if this assumption is correct then it is not likely to be the different drive shafts.
