The main thing is to lock it with the fob and unlock it and maybe do that a few times.
Have you tried that?

The car battery's flat, so I have to use the key to unlock the driver's door.
I've replaced the battery in the fob, and the red LED blinks okay. I can only
think the previous owner has rewired something somewhere that bypasses
the bonnet switch—which I've disabled.

I believe the car has to be unlocked with the fob to deactivate the alarm.
If you don't like trucks, stop buying stuff.

Only if you unlock with the fob... the solution was already given at post #13 but seems that it was ignored

I thought connecting a charged battery would reset the system, assuming the vehicle was originally locked with the fob.
If it was originally locked with the key then that might be different.
Does locking with the key set the alarm and immobiliser on these vehicles, or not? It doesn't on mine.
If the vehicle is locked no matter with what the alarm becomes active, locking with the key only disables the volumetric alarm, if the battery goes flat it becomes immobilised too, a charged battery would not remobilise it nor reset anything it would just bring back the vehicle to the initial alarmed/immobilised status and to remobilise it(if it's on factory setting) an unlock command with fob is needed or if the fob doesnt work then the EKA code.
