Have had this problem over the last couple of weeks(my16 puma), being unable to unlock the car, setting off the alarm by using the key was what led me to change the battery. A couple of things that I learn from reading the manual
One of the flat keyfob indications is that you need to press the unlock button twice.
The ignition authentication lives in the fob, not the key as with some other systems, hence when the battery gets flat the immobilisor behaves strangely.
The red light coming on at the bottom of the dash, this was irregular and would go away if the vehicle was turned off and restarted. I was thinking that I had a central locking problem, not a flat key fob.
One CR2032 battery and 5 minues work later all was made well.

Tote
